  1. Hi! I am running flux simulator recently both with and without error model (76). After getting the RNA-seq reads, I map them by Tophat2 and assemble them into transcripts by both Cufflinks and StringTie. However, it get more true positives using the RNA-seq with error than that using RNA-seq without error model. Could you tell me why?
